My biggest complaint about AUJ is the fact that Thorin took a HEAVY beating at the end of the film, and appeared to be A-OK.
He was hit in the face with a mace, which should have killed him or at least broken his jaw.
He was chewed on and tossed like a chew toy by a warg.
How are these injuries ignored so easily?!

It's part of the whole "cartoon violence" approach in this film, and diminishes its credibility much more than is necessary.

He has scars all over his face (and probably the rest of his body), he lies unconscious in the feet of an eagle from sunset until sunrise and all the company are clearly concerned about him. The fact he gets up, speaks a bit and hugs Bilbo doesn't mean he's back to full fitness, just that he's survived.
Plus dwarves are clearly tougher than humans. They survive all that stuff in Goblin Town as well. They clearly have greater bone density or something.

I didn't see anyone complain how Boromir recovered so quickly after being thrown forcefully into a wall, or Aragorn after he was thrown tens of feet from an exploding wall, standing right above the area of the blast. In both instances there is no discernible damage to the victim.
It's established by Tolkien and the film that Dwarves have strong bones (think the headbutt). I imagine Thorin will bear the scars and nurse the wounds, but there's no reason to think him being able to continue the journey would be unrealistic. Perhaps Beorn will be able to patch him up somewhat?

He avoided any sort of realism to real world physics and injuries that might happen in the real world  These are OTT stereotypical fantasy films at this point after all

Did the mace really hit him in the face? I thought it just hit his chest (which was protected by armor) and his head swung back from the impact of the blow to his chest.

Frodo's Mithril shirt somehow making him immune to any sort of damage from the stab of the troll but somehow not being able to save him from Shelob's sting. Or while we're at it, Legolas' arrows bouncing off the the head of the cave troll in FotR, but somehow managing to pierce the skull of an Oliphaunt.
I don't see any problem with physics or whatever irrelevant word it is people like to throw around everytime something like this comes up. He had loads of armor on. Just because he was chewed on by a Warg doesn't mean he should suddenly lose a couple of limbs or anything. At most, he would have gotten a couple of bruises or bite marks, but just because we couldn't see that because he had armor on, doesn't mean he didn't have any. Regarding the mace-to-the-head situation, someone else already pointed out that Thorin was unconscious for quite a while and only seemed to recover once Gandalf did some kind of healing magic on him. I don't see how him surviving is such a big deal then? (especially coupled with the fact, as others have mentioned aswell, that dwarves have strong bones).
Also, he had a pretty big scar on his face after that battle, so his wounds didn't just magically vanish.

Aragorn survived a fall off a cliff, then climbed on a horse, took a long ride, and then fought in a huge battle.
That seems like a bigger stretch than Thorin taking a shot from a mace and passing out for a 1/2 a day. At least in Thorin's case it's a bit established that dwarves have a tougher constitution than humans.

They headbutted each other pretty darn hard...that serves as a explanation for some if not all of the beating the Dwarves suffer-some of it is just stupid admittedly, e.g. the fall after Gandalf kills Jabba the Orc...erm, I mean the Goblin King
