The newness and unexpectedness of many of the scenes not primarily involving Bilbo could be one explanation for the feeling that Bilbo wasn't the lead character.

Personally I believe there's something to the structure of DOS which makes Bilbo's prominence suffer in the memory of many viewers. DoS is a very sprawling film, with several individual intrigues/mini-stories which work as story strands in their own right, many of these also weakly linked to Bilbo's story, if at all. TTT is much more well-structured and tightly composed by comparison.

In terms of who's point of view the film is seen through, I would still say Bilbo is the lead character in DoS, but only slightly so. The emotional weight and arc of the story in DoS lies with Thorin.

I'm not in the slightest doubt about who will be the lead character in BoTFA, though. I'm sure it will be Bilbo, so much of the rest of the story is clearly linked to him. Thorin's role will be very important, as it should be, but in the end the main focus will be on Bilbo.
