We know that in AUJ, Gandalf must have obtained the key to the lonely mountain from Thráin under different circumstances to those in the book - in the film, Gandalf still didn't know about Dol Guldur and the necromancer at the time he got the key, so at that stage Thráin wouldn't have been a prisoner at Dol Guldur as he was in the book. Nevertheless, I was under the impression that Thráin's capture and imprisonment still happened in the film universe because there were a number of hints pointing to it: 1). Balin mentions his mysterious disappearance early in the film. 2). It's implied that the orcs somehow know of Thorin's quest to reclaim Erebor at the warg scene earlier in the film. 3). Azog mentions to Thorin that his father reeked of fear at the climax of the film. This is strange as Azog never came into contact with Thráin in the battle at Moria - only Thror and Thorin. So these three clues lead me to believe that Thráin was captured by Azog after giving the key to Gandalf, imprisoned in Dol Guldur and tortured into giving away that he gave the key to Gandalf. It is my belief that Gandalf will discover him in Dol Guldur's dungeons in one of the later films.
