Plus a little time to pass -- he did get the CBE in 2001. Some of Lee's earlier roles are esteemed by some audiences and critics (Dracula, The Wicker Man), but remember that FOTR was --I think-- only his second film to be nominated for an Academy Award. The Oscars are hardly infallible indicators of quality, but people use them as benchmarks. The first nominated film? Hamlet in 1948 -- in which he had a bit part, and which remains his only film to win Best Picture (as you know, he's not in the theatrical version of ROTK).

for work you do in the theatre, than for work you do on-screen, especially if your films aren't made in the UK. What on earth were they waiting for? The British theatre doesn't pay well (probably most theatre doesn't...) so there's a sense that you're doing something worthwhile for British culture by performing there. So Ian McKellen and Ian Holm were probably rewarded primarily for that. So were many other British theatrical knights and dames, like Derek Jacobi or Judi Dench. In principle, the Queen's honours are meant to be to reward people for services to the cultural/social/economic life of the UK, not just for fame and talent in and of themselves.
