To be honest, I don't remember my actual first impression of Tom Bombadil, but I know it never crossed my mind that he was evil, just....very strange. Delightful and strange, like a crazy dream. In fact, the whole Tom Bombadil episode feels like a dream sequence to me, starting from where the hobbits are dozing off by Old Man Willow and ending when they are released from the nightmarish barrow. As for whether most characters can be taken at face value, remember that old Strider seemed rather sinister at first, and look how he turned out. While it's true that the pasty-faced, bug-eyed Wormtongue is clearly a Bad Guy, Tolkien's characterization isn't all as simple as that. Several characters can go either way: Denethor and Theoden come to mind immediately. As you mentioned, Saruman is another example. Interesting topic!
