I'll expand on Elessar's answer, but it does get a bit complicated. Hopefully I can sort it out in a way that makes sense.
Basically, all toys (as well as other merchandise) were color-coded for each movie as the movies were released.
The first figures released for FOTR were all in the green half-moon packages with a FOTR logo. The next year when figures for TT were released, they were in red half-moon packages with a TT logo, but included with them were a few new (Galadriel) or re-released (Traveling Bilbo) figures that were more related to FOTR. These were on red half-moon cards in keeping with the TT theme, but featured the FOTR logo. Figures for ROTK were on blue half-moon cards with the ROTK logo.
The same was done for the Horse and Rider boxed sets and the deluxe figures. The Fellowship 9-pack was released for each movie, so therefore in all three colors, but with the FOTR logo.
After all three movies had been released, the line continued and was then referred to as the “Trilogy” assortment, which included both new figures and re-releases. The packaging on single figures was scaled back to smaller, slimmer cards without the half-moon design, and each figure's card was now colored for the specific movie of that particular character or its outfit.
Soon after that it was revamped again as the “Epic Trilogy” assortment, which I believe were all new releases. These figures were also on movie-specific cards, but featured new images from the movies as well as the green, red and blue themes. FOTR featured an image of Rivendell at the top of the card, with Helm's Deep for TT and Mordor for ROTK.
Before they switched to those images, all of the previous cards featured silhouettes along the top. If you look closely, they were different for each movie. FOTR had the nine members of the Fellowship, with Frodo, Sam and Gollum for TT, and Gandalf and the three hunters on horseback for ROTK.
